I'm using EC isolator harness and I need to run 3 wires up towards the battery from the back of the bike. Do I need to pull off the saddle bag?

No, you do not need to remove the saddlebag. You will need to remove the rear lower center fender section (the piece the license plate is attached to). Then you will be able to see there is room between the saddlebag and other parts to run the wires up to the battery area. You will want to remove the seat. They you will be able to easily see down to the area where the rear lower fender was removed.
